- All of the Ultramen and monsters have been turned into figures known as Spark Dolls and became scattered throughout the universe. A young man named Hikaru Raido finds an item called the Ginga Spark which not only allows him to become Ultraman Ginga, but also allows him to Ultraive with the figures to change them to their rightful size and become one with them.
- A clan called the Heishi has conquered most of Japan through supernatural means. These means refer to magical stones called the Amahagane which bring supernatural powers (called the Kamui) to the wearers. The hero of this saga is a young man called Yoshitsune, a samurai who also possesses an Amahagane. The game starts when young Yoshitsune is attacked by the Heishi as they are searching for other Amahagane stones. The fate of the world depends on those who controls these magical stones and at that moment, the Heishi seem invincible as they posses most Amahagane. Later in the story, the player acquire a second hero, the giant warrior monk Benkei, who also owns an Amahagane. The story then revolves around the struggles of these two unlikely heroes against the tyranny of the Heishi clan.
- With an outbreak going on and Neptune missing, it's up for Nepgear and the other CPU Candidates, who have been reawakened after an incident caused them to be put into cryostasis for two years, to stop the outbreak and find Neptune.
- A game programmer named Arata Mizunashi, receives an e-mail from Shiina Ninomiya, a game director who went missing one year ago. From this e-mail, he learns that Shiina is trapped and cannot logout from the virtual reality MMORPG "World Odyssey," which should have ceased development, and takes action in order to save her.
- A long time ago there was a conflict between a goddess and an evil god. The two deities didn't fight directly, but created a large number of special weapons for others to use. Eventually, these powers sealed each other and the power vanished from the world. Fast forward to modern times where these leftover weapons are called "Furies" and warriors that wield them are "Fencers." Fury weapons are said to be incredibly powerful, so Fencers constantly scramble to acquire them. By a strange coincidence, two fencers, Fang and Tiara, get caught up in the struggle between the goddess and evil god.
