The song that Charles Manson sings near the beginning is a song the real Manson actually wrote, called "Look at Your Game Girl". It was recorded in 1968 and shopped around to record companies when Manson was trying to get a recording contract, and was eventually released in 1970 after Manson gained notoriety for the Tate/LaBianca murders. It was later covered on the 1993 Guns 'n Roses cover album "The Spaghetti Incident?".
David Duchovny's character, Sam Hodiak, is strumming a guitar in the home of Mike Vickery while Hodiak and Brian Shafe are pressuring Vickery for information. Vickery is clearly upset and nervous about Hodiak messing with his guitar, telling him that it's a Martin. This seems to be a reference to Martin Guitars, the makers of acoustic guitars for well over a century. These guitars are known for their high quality and sound, and treasured by their owners.
The title of the series is a song from 1967 (from the cult musical Hair), which gave its name to the era in which the series is set.
